You can actually use a water stream full with bonemeal to fertilize plants. Also, not sure how your setup will work with this but you can always put a BD over the top of the wheat, with a block of interval for lighting purposes.

There's a few ways you can get creative with building cow farms. I'm sure there's more, but that's for you to come up with. What you have to know, and always comes into your builds, is that cows can breed every 5 mins, and babies grow up in 20 mins. This is exact, but I think due to tick slowing dow...

Pictures FF, pictures =) Can't you somehow hook the pump up to the timing system? Without pics all I can think of is that or a detector block powering a piston or a BD. You can always use the BD to remove or place the pump itself, or axles.
