Personally I find the large hunger cost to be enough. It encourages the player to be conscious about when they do it, without being too overbearing. Anything more drastic would cause issues with swimming out of things like clay holes anyways, since those also fill with downward flowing water. Hm......

Quick Q - I vaguely remember there be 'hardcore stepping' (to paraphrase) in the game, where stepping on loose blocks would cause them to drop (and you with them).

Consider player-placed logs decaying next to natural leaves as natural rot. Shouldn't have left the wood next to something moist and organic xD

Leaves store if they are natural or player-placed, though logs already use all 16 states. Best way to do it imo would just be to trace the logs like you mentioned, and then only activate tree-chopping behavior when the logs are contacting natural leaves.
